Manual Content Organization
This publication is specific to the Ducati 999R, not a generic 999-family reference. The model-identification section provides separate European and U.S. frame and engine marking information, including 2006 model-year coding. Ducati identifies the M.Y. 2006 document as an update to the M.Y. 2005 Workshop Manual; the PDF contains updated 2006 pages alongside unchanged 2005 999R workshop pages used for sections that did not change.
Engine coverage goes well beyond routine valve checks. The 999 cm³ 90-degree L-twin Testastretta engine material includes valve-clearance inspection and adjustment, valve-lift and engine-timing checks, timing-belt and pulley service, camshaft inspection, valve and rocker-arm work, cylinder-head overhaul, and cylinder/piston inspection. Deeper repair sections cover the dry multi-plate clutch, primary drive gears, gear selector mechanism and gearbox shafts, flywheel/generator, crankcase separation and reassembly, main bearings, shaft shimming, and connecting-rod overhaul. Torque data, wear limits, clearances, sealing products, and inspection criteria are tied back to these procedures.

The manual describes the Marelli CPU 5AM2 ECU, sequential injection and ignition control, injector operation, throttle-position and rpm/timing sensing, coolant and intake-air sensing, barometric-pressure input, injection relay, CAN line, and the airbox/throttle-body system. The exhaust chapter explains the 999R’s asymmetrical single-silencer layout and Testastretta catalytic system. The electrical section covers the wiring-diagram series, charging and starting systems, instrumentation, immobilizer/transponder programming, and multimeter checks.
DDS coverage is a major part of the manual rather than a brief fault-code appendix. The Ducati Diagnosis System supports stored-fault retrieval and clearing, live engine parameters, active tests of the fuel pump, coils and injectors, road-test data recording, and measurements through external sensors. Workshop procedures cover belt-tension measurement with the optical sensor, TPS reset, throttle-body airflow/CO adjustment, oil- and fuel-pressure tests, cylinder compression, guided diagnosis, charging-current measurement, and immobilizer override. The service-tool section identifies factory tools by part number, including DDS kit 97900.0215, timing/TDC tools, valve-lift gauges, rocker tools, crankcase tools, and swingarm/steering bearing installers.
Useful diagrams and technical views include the Wiring Diagram Plates A-Y, Routing of Wiring on Frame drawings, Fuel Circuit and Air Circuit diagrams, the engine-removal disassembly-sequence chart, timing/pulley-reference illustrations, and the instrument-panel Connector Pinout. Several manual-specific repair cautions are worth noting. The TPS is not serviced separately; a failed TPS requires throttle-body replacement and a DDS reset, and ECU replacement also requires TPS reset. Timing-system reassembly calls for new self-locking pulley ring nuts, while reused belts must stay with their original cylinder and rotation direction; Ducati warns that incorrect pulley hardware can cause serious engine damage. During crankcase work, the manual also calls out protection of the timing-layshaft seal and correct placement of gearbox bearing inner races and calculated shims.
The publication assumes experienced workshop personnel. Fuel-system work, brake and clutch hydraulics, the pressurized cooling system, engine teardown, timing work, and electrical diagnosis require appropriate workshop equipment and specified service tools. Ducati also warns about automatic radiator-fan operation and damage from mishandled brake fluid or hot coolant.
